No this is not possible, although this feature can be found in an older version - v 2.2 (http://www.statsilk.com/files/software/StatPlanet_Map_Maker_2.2.zip - no shapefile map support). It can be found in the 'options panel' (see the tool icon in the bottom-right corner), 'General' tab - and change 'values' to 'percentile'. It has since been discontinued.

A more advanced feature is now available as add-on module however, the 'composite indicator module', which allows data to be 'normalized'. Otherwise, you could create the percentiles yourself within the Excel (StatPlanet Data Editor).
